I found the problem I've been having with Punch In.
1. If I set punch in range past the pre recorded part, the track will mute when I hit record whether it is set on Takes Or Replace. If the punch in range with in the recorded material it works fine. I didn't finish the recording and wanted to use punch to start the recording where I left off and continue to the end.
2. Haven't tested this thoroughly but originally the track was in a sub group. When I moved it out it seemed to work, temporarily.
3. Having different sections seemed to be a problem. I merged them all together and it seemed to help
