I think I could reproduce what happened with my templates. Today I activated auto-save again for some experiments. Then I started a new project from the default settings and saved it as a template. For me, the template was finished at this point. I continued working with it, changing the VST and putting in some MIDI items, and left it alone for a while. If this had not been an experiment, later I would have either discarded the changes or saved them as a new project. But auto-save wrote the changes back into the template.
I realize that other people's templates are much more involved than mine (just a few tracks with some instruments/VSTs selected) and take longer to finish and therefore profit from the auto-save feature.
Because you asked: My templates are saved in the Mixcraft Projects folder on the top level (that is, no subfolder). I don't remember if they were saved there in the first place or if I moved them manually after my initial mishaps with the auto-save feature.

What I learned today:
- When creating a new template (or editing an existing one), after it is done, save and CLOSE it.
- Any changes that are not supposed to be in the template should be done in a new project based on the template.
- The problem I had was caused by my expectations how templates and auto-save should work, which were different from the actual functionality.
